Favored classes and PrC levels are not used for calculating penalties, so yes, you could do exactly what you said (though whatever you do, it should make RP sense on Layonara).

A halfling fighter/wizard, on the other hand, would suffer the XP penalty if the fighter and wizard levels got more than 1 apart.
