This is no longer an issue. I e-mailed the Vault forum moderator Maximus to ask if it was possible to update files without losing the count. He said when you go to submit the new file you need to click update on the same file.

But, for this time he also fixed our files, deleting the V1_1 and adding its existing count to the new count for V1_2.
